Contrary to popular belief...this is not a serious problem, and does not indicate some kind of brain malformation. It's the word we all love to hate:
Stereotype.
Don't let someone's erroneous use of a stereotype turn you off of him. Something attracted you to him to begin with...it didn't vanish because he was a bit crude.
Maybe he thought you were a lesbian because he feels as though you're out of his league. You clearly don't feel out of his league, since you like him. The differences and problems you're creating for yourself are quite trivial.
Keep talking to him. If you feel that little butterfly in your stomach feeling when you're around...don't pass that up. Let him get to know you, as the real person you are (and not a lesbian)...and if it's meant to be, it'll happen. If not, you'll soon realize someone else is for you.

EDIT: I also wanted to say...sure, you can wait for him to apologize to you, but don't wait too long. That's when girls are 'stupid' in the sense that they expect guys to know how they feel. ESPECIALLY in highschool, guys don't know crap-all about women, and what they're feeling.
Like most things in life, if you want something bad enough, you grab it by the horns. Be the bigger man (get it?) and go for what you want. Don't hold his inexperience against him.
